How can we express that something had to be done in the past without implying that is was not done but should have been done. -meli- implies that it wasn't done I think.

For example:
Dün çalışmalıydım - Yesterday I should have studied.
But how can we translate "yesterday I had to study"?

There is not a clear distinction among have to - must - should etc in Turkish.

Dün çalışmalıydım. can do all. Maybe you can use tones to stress it when talking.

or you can use,
V-mam gerekiyordu. - gereklilik - necessity
V-mak zorundaydım. - zorunluluk - obligation
