i would say it like this...

anlamıyorum, ne söylemek istedin?

maybe there is a politer way to ask...

bilmek = to know
anlamak = to understand

I don't understand what you wanted to say:
Ne demek istediğini anlamıyorum.

I don't understand what did you say:
Ne söylediğini anlamıyorum.

I don't understand what did you mean to say:
Ne demeyi kastettiğini anlamıyorum. ** Possible but not sure about this one. Looks weird somewhat.
