The best base for exploring Troy (Truva) is Çanakkale. Çanakkale is quite a pleasant town to stay, with some good hotels. From here you can take a dolmuş to Truva, leaving from the dolmuş station under the bridge over the river. It takes about half an hour to get there. At the site there is a reconstruction of the wooden horse.
Last year, the horse from the movie 'Troy' has been placed in the center of Çanakkale, near the waterfront. This horse is nicer (I think) than the one in Troy.
While in Çanakkale, don't miss a tour of the Gallipoli peninsula, which I found very impressive.

You're welcome, I hope you'll enjoy your trip!
Btw - we staid in Otel Anafartalar, which we quite liked. For a cheaper alternative: some friends advised us the Anzac House.

To be honest, I found the site itself not too impressive. But I did think it was quite atmospheric - just to to be on the location of one of the most famous stories of history is marvelous. You can still see parts of the walls that stood there during the time that the Troyan wars (supposedly) took place.
The wooden-horse that has been put there isn't too realistic, but the site wouldn't be complete without it of course.
I think you should definitely go there, just make sure that your expectations aren't too high. And bring a hat and lots of water - there is no shop on the site, and it can be really hot there!
