Hi Ayse,
You can do this from Ataturk Airport quite easily in my opinion. I have taken a while to type this and in the meantime I see Tunci has given a simple version, but if needed I have given more details.
When you exit the customs area of the airport with your baggage turn right and follow the signs to the train (metro). You go down an escalator or take the elevator down 1 level. The train station is very close by. Make sure you have some Turkish money, and buy at least 3 tokens from the machines just before the train station entrance. I think they cost 1.75 TL each from memory. You will need one token to get past the turnstyles and then you will go down 1 more level to the trains. (by escalator or elevator if you need it). The trains start early in the morning and go every 15 minutes or so.
When you get to Zeytinburnu station hop off the train. At the side of the platform is an exit and another set of turn-styles to enter the tramway. Put another token in, or if your bags are too big to pass through, then talk to the security guard to let you through the gate. Walk down the ramp and go to the far side of the tram platform. When a tram comes down the hill with Kabataş written on the front, hop on. (They will all have this if you are on the correct side of the platform.)
Grab a seat if available as it will only get more crowded later on and this will take around 3/4 of an hour till your stop. There are tram-stop maps above all the doorways. You will exit much later at Eminönü, through the same side doors you got on.
At Eminönü station hop off and head towards the water. (the same direction your tram will go after you get off). To the right will be a pedestrian crossing to cross the busy main road to get to the wharves.
After you cross the main road go left towards the Galata Bridge. Look for the wharf before the bridge which has signs for Kadıköy. (Do not use the one for Üsküdar or Bosphorus cruises).
You then use the third token to get into the wharf waiting area. Hopefully the ferry will stop at Haydarpasa wharf as well, before getting to Kadıköy. Most of them do, but occasionally I have been on a ferry that didn´t stop there, so check before hopping on.
