masa|n|da. The possessive suffix for sg 2nd is -(i)n, (ı )n, (u)n, (ü )n.

Yes, it is çalışma masası when there is no owner around for the table. But when there is one (like sen in your example) the 3rd person suffix of the compound has to give way to it. No two possessives in one word:

                                  çalışma masası + -n > çalışma masan

The real owner wins the grammatical owner, so to say.
