The difference is ;
ə is read deeper, thicker and from the throat. In other words, it sounds like thicker e.

The Turkish e is not one but many if you listen to it carefully. Try for instance
gerçekten
beraber
yerleştirmek
in www.seslisozluk.net and you will hear it is sometimes narrower (like e in ten), sometimes wider (like a in cat).
What we mark with a certain letter within a certain language is an abstraction. Here, for instance, even though e has many realizations the nuances do not change the meaning. That is why there is no need to go into more details in spelling.
