I will try but it will not be a literal translation. Because it wouldnt make sense. Some words and even some sentences are there only for ryhme. They dont make any sense.

This verse is very problematic to translate. I am not sure what some words mean and I suspect they are there only for rhyme not to mean anything. Lets analyse the verse starting with first line.

First Line:

Uzun means "tall"

Bu derenin uzunu means "the tall of this brook". That doesnt make sense.

I also learnt that "uzun" means "snake" in some dialects.

Then "bu derenin uzunu" means "the snake of this brook" It doesnt make sense too.

So "bu derenin uzunu" doesnt mean anything. It is there to be in rhyme with the second line

Second line:

I think  "gaytarmak" is "kaytarmak" and guzu is "kuzu".

Çoban is shepard. This "kaytarmak" must be about something a shepard do to his animals. But I couldnt find such a meaning in dictionary. So I will make a guess. I think "kaytarmak" and "gütmek" has similar meanings here. Gütmek means "to herd" in English.So we can translate this line like this:

Shephard! Herd your lambs, lambs.

I thought uzun also means long (as well as tall),

So the translation could be

Bu derenin uzunu

The length of this brook. (The distance of this brook)

Saçın uzun örmezler

Your hair is long, they don´t plait it.

Does aman aman mean have mercy? 

Or does repeating it just emphasise mercy?

1) As you write, uzun is tall or long. It is an adjective. When you say "bu derenin uzunu" you use it as a noun. That is why it doesnt make sense in this sentence. But that doesnt mean it never makes sense as a noun. 

Ex: Uzunları geldi. Their tall ones came.

Here it makes sense. Uzun doesnt mean length. There is an another word for it. It is "uzunluk".

"Bu derenin uzunu" means something like "the long/tall one of this brook". It doesnt make sense here. But in another sentence it can make sense.

Ex: Bu elbisenin uzununu istiyorum. I want the long(er) one of this cloth. 

But when we look at "bu derenin uzunu" and "çoban gaytar guzunu" we cant see a grammatical or logical connection between them. There is only a rhyme. 

2) Yeah long hair makes more sense. Thank you for the correction.

3) As you write "aman" means mercy. But most of the time we dont use it like a word but we use it as a vocal expression like the other vocal expressions such as ah, oh, woe. And it means many things according to where you use it. I think aman aman is an expression of sadness or desperation there. Maybe saying mercy mercy is the way of it. I am not very sure about it. I use it in another way in my life:

Ex: Amaaaan. Boşver.

Here I dont know how to translate it. But it is an expression of frustration or boredom. It is not something about mercy.
