They are different.

First -se/-sa belongs to "ise", conditional

"ise" http://www.turkishclass.com/turkish_lesson_279

If the word which you bring "ise" ends with a consonant, "i" of "ise" disappears: -se/-sa.

If the word which you bring "ise" ends with a vowel, "i" turns "y": -yse/-ysa

This can be used even if "eğer" is not used.

Other -se/-sa is different. It belongs to "keşke". It expresses the wishes. One can use it even without "keşke" like other one.

There is another -se/-sa which is sometimes used as the same as "ise", for verbs. But it is too slight difference, perhaps @tunci can explain. I´m not able to explain it at the moment.

İyileşemezsem yarın koşamam. (I can´t run tomorrow if I can´t get better.)

iyileşmek (to get better)

yarın (tomorrow)

koşmak (to run)

iyi+leş+eme(negative potential)+z(negative simple present)+ise(if)+m(personal suffix of 2nd type)

-->iyi leş eme z se m

Paran eksikse birkaç lira verebiliriz. (We can give a few liras if your money is missing.)

para (money)

eksik (missing, insufficient)

birkaç (a few)

vermek (t ogive)

eksik+ise+ - ------------> eksik ise ---> eksikse
