and

Boş zamanında ne yapıyorsun?

(or maybe the second one is incorrect?)

 No difference but the first is preferable. With var/yok, ol- and kal- we use it singular:boş zamanım var / boş zamanım yoktu / boş zamanım olmadı / boş zamanım olursa/ boş zamanım kalmadı, etc. We use it plural when it is about what to do in free time: boş zamanlarını nasıl değerlendiriyorsun? / boş zamanlarımda kitap okuyorum, etc
