I don't think that there are public buses going to Istanbul from Thessaloniki. You will have to attend to a travel agency, if you think you can use a group trip to travel there. Such trips start from 70 euros and they include bus transportation, two nights' stay at a central hotel and a tour guide as well. They can be really cheap, and the services are not bad, but I m not sure you can use only the transportation facilities from the whole package.

Train ticket from Thessaloniki to Istanbul and vise versa is easy to buy from the railway stations. It costs around 94 euros round way. It takes almost 12 hours to arrive and sometimes you can have a delay, of 1-2 times more. The turkish train is good, the greek one really sucks. You can't book the tickets, you have to buy them from the station.

As for planes, there is a direct flight from Thessaloniki to Istanbul and back, 2 times a week, but i can't recall the days now. It takes 45 minutes or so and the cost is around 170 euros. The 119 euros that Rick mentioned is really cheap. If you can find such a deal, then it's definately better to prefer plane instead of train.
