she is staying in the hotel - could be an answer to a question like

is katie coming for dinner tonight ....(answer= .no she is staying IN the hotel as she is ill

same with she is at the school - this is general ...like you know she is there but where exactley you are not sure ...

she is in the school, is more like you know she is inside the school for definate.

You could use ´with time´ - ´with time it will be easier´ sounds fine - but ´by time´ just isn´t right. ´In time´ in this sense doesn´t have the same meaning as , eg, ´she arrived IN TIME for the meeting´

(I now await comments from oher English native speakers giving examples of when ´by time´ can be used - because there is always someone! .  However, I have racked my brains and oersonally can´t think of a single instance when it would be used).

Oh!  PS - you can ´buy time´ and also ´bide your time´ - but that´s completely different!
